I called Apple - they said it was a server issue. Sending and receiving via IMAP worked great, but the subfolders were not syncing. However, after getting my whole account (3.5GB) to sync, I noticed that my Gmail IMAP subfolders were not syncing. Yes I am on the same iCloud, had zero issue before the update - messages would even come to the Macbook first sometimes.
